I am hoping someone can help me through this...

I am running Ubntu jaunty with a nvidia 9500 GT connecting to a CRT TV
using S-Video.

When I boot ubuntu I only get part of my desktop on the TV. The
centre, and I am missing the top and left of the desktop.

How can I change me xorg.conf to tell X to use a custom resolution (if
that is what I need to to) and to offset my output to the left and up?

If I boot windows XP I get a full 1024x768 desktop on the CRT.

I believe the issue is probably one of "overscan", windows allows for and sort of fixes it, Linux has dropped the support since the 
180.xx drivers....

There is said to be no good fix for linux nvidia >= 180.xx overscan ...yet anyway...

However overscan affects / crops all four sides off the visible image, might pay to check if it is two sides or four sides that are 
at issue.  I expect it will be all four.

If you are set on using the TV an older video card might allow for overscan correction and it may be you do not need vdpau / 9500? 
(I cannot tell from what is said)

Also what is your CRT TV model?
