Gnome (well at least Ubuntu) has a 'Disk Usage Analyzer' in its
Accessories menu, which I like. It shows disk usage graphically.

Regarding the OP problem, try restarting services or reboot your PC
(the lazy way). If you deleted a file that another process still has a
lock on (such as a log file), that space is not freed up until the
lock is removed.
