The short answer is it depends.  If you only want to transcode the video then 
go ahead but if you want the audio too then your out of luck.

The PK LATM patch was applied to the "private" copy of the FFMPEG libraries 
libavcodec and libavformat from memory that exist in the Myth source tree 
that is why Myth can decode the video and the external FFMPEG cant.

You will need to download the source, apply Paul Kendalls LATM patch then 
compile and make a local copy ... or at least that is what I did.

 I don't know for sure but I would think not.  I don't believe the PK LATM 
patch has yet been accepted into the FFMPEG trunk so any distro pulling the 
source to build FFMPEG does not get the patch.   From what I have seen lots 
of AV projects are including the functionality in "private" libraries the 
same as Myth has ... it all becomes a bit of a maintenance nightmare I am 
afraid.
