What signal conditioning has the input been through, before it arrives 
at the CPU ?

How have you checked rise/fall times and noise at signal input to CPU ?

What is the range of pulse widths (widest, narrowest) ?

What (time) resolution are you hoping for ?

What (time) accuracy are you hoping for ?

What CPU model ?

What crystal frequency ?
